Hmm...let's see...surprisingly enough, in some ways Bubblegum Crisis Tokyo 2040 (and to a lesser extent, the original OVA) has this in it, what with the corporate conglomerate Genom controlling much of Mega Tokyo's government and the ADP, undermining the efforts to control the boomer menace. Leon and his fellow ADP officers really want a better city, but their Genom backers are constantly keeping them from achieving it. Not quite the same, but similar. And of course, the Knight Sabers, like the AEUG, work outside the official government's bounds to try and bring about these changes.

Martian Successor Nadesico, as it takes so much from Gundam also has this in some part from what I remember (been a while since watching the series).

I haven't seen the entire series yet, but Irresponsible Captain Tylor also seems to have this in some amount.

Ghost in the Shell as well.

And I haven't seen but the first 4 eps, but Gasaraki also seems to have leanings in this area, but not on such a wide scale perhaps.

Evangelion did as well (what with Seele's and Gendo's mechinations, but I know I'll hear some flames about including this one).

I'm trying to think of others, but nothing else really pops into my head that has bearing on this theme.
